Both 'History of the Jews' and the Gospels were written at the same time about the same region, that there are similarities is unsurprising especially considering that several of the characters had very common names (Jesus, Maria, Joseph were very common at that time and place).
And, of course, it is very possible that the authors of the Gospels were familiar with Josephus' work.

The war in Judea was very costly, without doubt, and certainly a bad example to other potentially rebellious provinces. They actually set up a non-Roman government that ruled for a period of years. Then there was a second rebellion, the Bar Kochba rebellion, less than 100 years later. These were very stubborn and irritating people.

The things that Atwill points out are much beyond mere similarities or coincidences. They are hidden messages that the authors of the hoax wanted posterity and the intelligentsia of the time to understand. They are compelling multi-faceted parallels and puzzles, in mirror order between Josephus and the gospels. They have to be assembled from bits here and there, but it happens in such a way that it cannot be by chance. If the gospel writers were simply borrowing from Josephus, they clearly would not have done it thus.

Also there's the Cannibal Mary story in Josephus, where a woman named Mary roasts and eats her son, and makes a very strange speech about it. That speech makes no sense at all unless as set up for the joke of Jesus as a passover lamb. For 2000 years now catholics have been spiritually eating the flesh of Jesus, to commemorate how the Jews, who were too fastidius to eat pork, consumed each other when the chips were down. This alone could be evidence enough but there is so much more, and more to come I'm sure.
